I am hoping someone could tell me what the Use Alternate Method for Parts check box is for?
The checkbox allows you to define more than one method for the same revision.
I have limited exposure to alt methods but one use case I have seen is when extra materials are created because of something like setup cost. In this case, they had two methods to produce the same revision. One where are all materials are manufactured and others where some of the materials are pulled from stock.

That flag tells the system to allow usage of Alternate Methods on sub-assemblies.
You make part X that has sub-assembly part Y in it.
Part Y has an alt method.
If this is checked off, the job can contain either the base method or the alt method.
If it is unchecked, you can only use the base method.
