I did find that the Workforce ID for the reps need to have the Commissions section set to Payment instead of the default Invoice. That at least keeps them from showing up until we get paid. Still have not found a good way to remember that they have been paid.
As far as them not showing up, the sales order line(s) need to have a the Workforce ID of the rep in the Commissions list. The Split % need to be 100% (they are considered for 100% of the sale) then a Rate % that corresponds to what percentage they are due for the sale. Once the SO ships and an invoice is created, these numbers come across on the AR Invoice so you can double check them there.
One other note, when we have had mistakes of the SO not having the correct values, I have been successful in writing an update-able BAQ that can update the invoice record and then have the correct numbers show up on the commissions report.
