I need to update security for a new installation for a SaaS customer, and have a DMT with groups and menu IDs. Is there a way to run the “Copy to Current Company” process on all the menus, or do I have to set them all manually (yuck)?

Have you traced it to see what is happening? Maybe you could create a Function or REST call to do it? 
Can you run a Menu / Security DMT in Add mode where all the fields are the same as the current menus but with a Company ID set and the CompanyVisibility field set to 0? I believe that’s all the “Copy to Current Company” button does, but you would want to check in Pilot/Test first, of course.
