We had this problem with version 4, we had a program on the system menu that we used when someone was clocked in on a "none existant" job. When we went from Vantage 3 to 4 we started getting the "program does not belong in specific directory" and could not access the menu items. We did however find that if we removed the custom item from the menu we stopped getting the error.

I reported it and they reproduced it. I assume it's a low
priority at epicor though. I think they're having big
quality problems with v5. I haven't seen your other problem
here.
