In 8.03, in the Mass Issue to Mfg screen once you have pressed the 'Issue All' button, you can scroll across the screen to find a 'Qty Issued' box. For those items that have 0 quantity, enter 0 in this box instead of the value that is required for the job. This way you will not have negative inventory. You can do this for partial issuances as well where you are only able to give out a partial amount instead of the full amount required by the job.
