Enter the Sales Order for the entire amount. Then, do an advanced billing for the first half. We used to do a deposit invoice but there was a bug in deposit invoices that caused problems for us. We're on 5.1 so don't know if this has been corrected on newer versions.

Do an advance billing against the SO for 1/2 the amount. Then when you ship
the order and create the invoice, the invoice will subtract out any
advances.
