Is it possible to change/add prefix to Customer Shipments? Also can I migrate shipments tables via DMT to the new system but not triggering invoices ?

A prefix to what field? The packslip? That’s an auto-numbered ID field, so I doubt it.
Yes, you can migrate the shipment tables without them triggering invoices, so long as the AR Invoiced field is marked as true on those shipments.
