The Planning Time Fence is your culprit on the cancel/re-enter job messages.
Doubtful the reschedule in/out values are hurting you.
You can avoid the increase/decrease job qty messages by locking your job qty's. (We customized job entry to lock ours automatically when a job is engineered.)
Don't be confused by the messages you see in time phase. All these messages aren't necessarily 'exceptions' that would be presented via Planners or Buyers WB. Time phase shows every message (whether it is an 'exception' or not).

That would mostlikely solve most of your issues.
However; you will then have to deal with all the (my opinion) absurd
amount of reschedule/cancel/ reorder message MRP will then generate.
This behavior identified on bug number 50580 slated to be fixed in
patch 8.03.405A and/or Service Pack 8.03.406
