Not sure if this would be compatible with the DOS QC software but...
Could you perhaps install Win2K without NTFS and instead use FAT32 and then when they need to boot to DOS have them inserty a DOS based emergency boot diskette. They would till have access to the hard drive files to run the QC software in DOS mode. Then when done remove the diskette and reboot back to Win2K. Might take some tweaking on the boot diskette for old DOS specific memory settings.
