Is there a way to either delete a ship to on the customer maintenance or at least inactivate it? It has been used before so i can’t just delete it.

AFAIK the only way to mange this somewhat programmatically is a custom solution.
Personally here we have a custom ‘Inactive’ field and make it visible VIA customization to manage them, and have BPMs in place to prevent the ‘inactive’ ship to IDs from being used. I believe this is what most folks do because there is nothing out of the box to deactivate or delete Ship To IDs.
