You may need to seek professional Exchange 5.5 help. I have used some of the Exchange utilities with mixed results to resolve message store problems (which it sounds like you may have). I know the ISINTEG -FIX has helped and seemd relatively safe. I think you can run it without the -FIX and it will do a report only of the store integrity. EDBUTIL might also be worth a try.
First off though, have you stopped all the Exchange services and restarted them (and/or rebooted the server)? I'm pretty sure the shutdown/startup process does some optimizing and sanity checking on the store.
Otherwise there is a bit of info on Exchange utilities at:

I would be extremely cautions and assure a recent backup before trying anything. I know one of them (ESEUTIL) caused me a serious problem once and our on-call consultant advised that it is a little too powerful for its own good. In that particular case I had tried to defrag the Priv.edb by sending it to a temporary .edb on aohter server and while trying to restore it NAV-Corp caused the restore to hang. Which prompts a thought....do you have an email attachment scaning anti-virus product that could be endlessly looping on some bit of badness in an attachment? Does turning scanning off on the server stop the store.exe excessive activity. I'm way out on a limb here but these are some guesses to check out.

Hi Todd,
I ran the optimizer and all is well. I have loads of space on each
partition. As soon as I start up Outlook. The "store.exe" service on
the server maxes at 99% CPU usage.
