We have AMM but never use the Request Move check box unless accidently left checked. I had a user processing an RMA but got a message the A nonconformance Material Request Queue exists. The KB article said to find it in the Material Request Queue and remove it. There are a lot how do I know which on or should I just clean it out?

Removing a queue is not a problem, I have uBAQs that make and remove them, but you will need to get one user able to do that in your environment.
material queue manager. then select the queue in the overflow is delete.
Go to material request queue > filter > Enter Part > Highlight Row referring to that part > Delete
Then you should be able to process the RMA Disposition 
This is also one of very few places in Epicor where you can actually perform a mass delete via the UI itself. A delete here will respect a multirow selection.
